I totally think Daniel is Kara's father in some way, but I'm not entirely sure Daniel is all Cylon, or Kara is all hybrid. I think the Lords of Kobol are somehow involved. (And possibly the piano player was her dad, but in the same way that Head!Six is Caprica Six? I've started to think these Head!People might be Anders's angels...)
The music was in fact not "All Along the Watchtower," according to Bear McCreary's awesome three-part blog entry on this episode. It's a reworking of his "Final Four" theme, apparently. I don't really know the melody for AATWT, but I could tell upon listening to it that something wasn't entirely the same as the last time we heard "that song," so I was glad to have my suspicions confirmed. (Although when I heard "My dad taught me a song," I pretty much had an idea of what would be coming...) The instrumentation was similar enough to make it obvious what was happening, IMO.
